We found a post about this and instructions for a workaround where we re-directed the old "Send to OneNote" printer to the OneNote 2016 driver. This is working to send a pdf into a OneNote, but not as a printout.
As a bit of a vent, this is exactly the sort of thing that is causing me to leave onenote. I've used it through much of high school, all of undergrad, and even going into grad school-- but there are just too many things that leaving me scratching my head screaming "really?!"

And because Chrome and Edge support opening PDF directly from them, you can also try to use them to open the affected PDFs to make sure that the problem has nothing to do with Acrobat Reader.
